The muffler on my in-law's TL has a hole in it and needs to be replaced.
Any recommendations on which muffler to get, or avoid?

A replacement muffler from Acura is guaranteed for life.  When my wife's 93
Integra needed an exhaust system 5 years ago I bought a replacement system
from Acura.  The muffler just failed and I got a new one for free.

I personally dislike the franchise exhaust places, the parts are, in my
opinion, inferior.

Does this apply only to dealer installed mufflers?  If you don't mind me
asking, how much did you pay for the muffler?  My inlaws car has just
under 100k miles on it.  So the price of the dealer muffler would have
to be close to the after market price to make it worth it to me.  Thanks
for your input.

The real cost for aftermarket mufflers (read your warranties) isn't
the muffler but rather the pipes and holders needed for the muffler.  These
parts are rarely "lifetime" warrented.  Any idea as to the
availability/quality of complete stainless steel exhaust systems?

Too late.  I bought a muffler online.  $150 for a Bosal muffler.  The welds
on the muffler look horrible.  When I pulled the original Honda muffler,
the welds on that muffler, which rusted through at a weld, also looked
horrible.  In fact the Honda muffler looked worse in some respects because
the pipe from the muffler was made from flat stock that is folded into a
pipe and then welded.  That seam was alread rusted through in some places.
I re-used the rubber hangers, they were in excellent condition, so there
was no cost there.  The only extra parts I had to buy were some bolts.
The original bolts were in really bad shape and I was not going to re-use
them.  I will throw in a plug for P-Blaster penetrant.  Using p-blaster
all the nuts came loose with a little effort.  In the past I would have
expected to either have the bolts break or have to cut them off.

Avoid piece together mufflers. There are one piece mufflers
available from several manufacturers that have optional lifetime
warrantees. The two that we carry are Bosal & Autopart International.
I assume, since you are concerned with quality, that you will be keeping the
car
for a while so the warranty would be well worth it. Typically the warranty
will cost you 15.00 to 20.00 extra.

Thanks for the tip.  Unfortunately I already got the muffler and it is
installed in the car.  I ended up with a Bosal.  I figure if the muffler
lasts 70k miles everyone will be happy.  Yes, we plan on keeping the car
for a while.
