I can appreciate that, but I generally prefer to be "immersed" in the sound.
Basically, I prefer to feel like the sound is all around me instead of
coming from a particular direction. Also, the head unit I have is rated at
45W x 4 and the amp is supposedly putting out 50W(RMS), so it doesn't seem
like there would be much difference as far as that goes unless the 45W is a
peak measurement.
Either way, If I use the RCA cables to connect the amp to the head unit
(versus using the speaker wires) will I still be able to use the head unit
to fade and balance?

Pretty much all head units exaggerate their output wattage. Thos 45 watts
you think you're getting is more like 12. That amplifier will outperform
the amp in the HU by far.
Being immeresed by the sound is great. You should still be able to use the
fader. Do whichever you think sounds best to you.
