ok ok ok let me just start with asking how much you understand about wiring
the subs?  You have 3 4 ohm subs running of an amp that won't run mono less
than 4ohms i'm quite sure.  If it was me i'd run two jbl's off the jbl amp
(i'm assuming this is the mono amp but you didn't list a model number, that
would help a LOT).  parallel the wiring on the subs and you'll get about
300W for two subs.  Take the other two subs and run them stereo off the SPL
amp but honestly i think this is too many subs, too mixed and not matched
well with the amps.  If it was me i'd consider selling some stuff and
finding something better paired, 4 12s is kinda excessive, but thats just my
opinion

I'm not completely sure you'd need a capacitor at all, what kind of car do
you have or if you know the amperage of your alt that would be better.  I'd
run my power wire to a distro block then to the amps, the same for the
ground (unless you want to run them seperate, that will work fine also).  I
don't think you'll be drawing too much amperage at all for now so try it out
first, hooking the cap up later shouldn't be a problem.

You never really mentioned what the actual problem you're having is....

i'm running a 1200d orion (class d helps) and a crappy pionner that puts out
like 35w/channel (2 channel) and i only have a 90amp alt,  things do fine
until i really boom and then i get dimming lights, but my head shakes so
much its hard to notice :-D

How is your capacitor wired? Seems to me, some people think they are
supossed to be wired "inline"
by this I mean:
Battery + to cap +
cap - to amp +

That might be your problem. Most capacitors that I know are:
Battery + to cap +
cap + to amp +
cap - to ground
