My 97 Geo Prism seems to be shaking really badly after it gets past 60
mph or so. The shaking is odd, though. It will shake for a few
seconds, then stop shaking for a moment, then shake again. It will
alternate like this for the entire time that it is over 60 mph. What
could cause this behavior?

two different parts vibrating, at slightly different frequencies,
setting up a "beat frequency" where they alternately cancel each other
out and reinforce each other. Start with having your wheels balanced,
and while you're (or your mechanic is) under there check the CV joints
to make sure none of them are trashed, those would be the first two on
my hit list.
good luck

Any / all rotating parts.
Having your wheels balanced is the cheapest thing you can do that might help.

Most likely, the wheel alignment and balancing.
Also possible is uneven wear on the brake discs,
but I'd go for the alignment first as that is much
cheaper than replacing your brakes.
You should have a 4-wheel alignment done every
10,000km anyway, according to many recommendations.
