Have you seen any outputs that can be spliced to an aftermarket amp?
I know in the 04, I had to buy that silly converter box, cant remember what
it was called, had the wiring to tie into the regular signal, and converted
it to RCA level.

Just for clarities sake, there is no such thing as RCA level. There is high
(amplified) and low (line) level. RCA is the style of plug usually
associated with line level (low) input/output. You can run high level
through an RCA plug also. Just look at the plugs on a set of old tower
speakers on the back of an old console stereo (think Samsung or Panasonic).
RCA all the way.

Most amps also have high inputs without converting. Though the sound isn't
as good.

The amps are hidden inside my door panels, and I keep reading that the HU
has some fugly molex thing going on thats impossible to tap into.
So how do I splice in some more sub goodness without swapping out the HU?

Use wire taps somewhere in the harness.

Yeah, but WHERE in the harness? Theres no diagrams available:-/

Go to your friendly neighborhood Ford service dept. and ask'em if they can
printout the schematic for the radio wiring. It should have color coding to
tell you which wire is which. Or if they won't print it out for you, ask'em
if you can just write down what the wiring color codes are. You only need to
know the colors for the speakers anyway.
The other option is to splice in right at the speaker. disconnect the
speaker and tap the plug back to the amp. The problem then is that you have
to run two sets of wires. One from the plug to the amp and another from the
amp back to the speaker. A double PITA. If the wiring color code is the same
at the speaker plug as it is at the HU, then you're in luck and can tap
right at the HU.
Another option is to get a voltmeter and test each individual wire coming
out of the HU. But this would take FOREVER.
