Window is closed tight and outside seal around the window looks good
and flush to the body.
Could I get water in the area of the third brake light ? Or coud the
"rain molding" rear of the door be cracked under ?

Hmm....never had that problem on my E-150

I have a 93 Ranger and had a bad leak coming in from the high mounted
center brake light. The fix was to remove the lens and replace the
gasket which I made frrom a sheet of rubber. If you are not sure
exactly where the water is entering, also apply a thin layer of
silicone caulk around the exterior taillight fixture (not the lens).
That way, all possible points of water entry are covered, unless it is
the rear window rubber itself.
