I know that some of the steering components are different after 86, but on
the accord models is this also true of the transmissions?
I recently acquired a parts accord that has a perfectly working manual
transmission, that i would like to put into my 86 automatic. I have two
questions
1) can it be done? are the transmissions interchangable?
2) what am I looking at turning an automatic car into a manual? is it more
trouble than its worth?

you'll have to do some tranny research online. try www.honda-tech.com
and search the forums.

most likely, yes. if you do the labor yourself, the largest
investment will probably be time. if you're hiring out, you could
probably just buy a rebuilt tranny for less.
