I have a 2002 SE with the 6 speed transmission and about 10K miles. When I
let out the clutch in first and sometimes in second the transmission
shutters some. It seems to be less noticable when it is warmer and I can
avoid it if I keep the RPMs very high 3K+ while letting out the clutch.
Does anyone have any ideas?

You have clutch shudder. There is a service bulletin issued by Mazda
to have the cluch replaced. I too have a 2002 SE and had this done at
20,000 miles last September. Take it to the dealer and leave it
overnight to be certain its a cold start. They know exactly what this
is. Also do a search on Miata.net and you'll get lots of information
on this.
Good Luck

Thanks Bob, I found the tech bulletin and one on the having difficulties
filling the fuel tank. Thanks for your help. Hopefully this works.

FWIW, I had the clutch similarly replaced in my 6 speed,
2003 SE.

It sounds like a common problem. I brought the car to the dealer this
morning. They still have to "verify" the problem. So it is sitting
overnight, hopefully it will be chilly enough in the morning.
